Top 4 seeds get first-round byes.
In both the first round and the quarterfinals - but not in the semifinals or the championship game - the higher seed gets home-field advantage.
In the first round, the 12 seed plays at the 5 seed, 11 plays at 6, 10 at 7, and 9 at 8.
Remaiining teams are re-seeded after the first round.
In the quarterfinals, the lowest-seeded first round winner plays at the 1 seed, the second-lowest seeded first round winner plays at the 2 seed, the second-highest first-round winner plays at the 3 seed, and the highest-seeded first-round winner plays at the 4 seed.
In the semifinals, the highest-seeded quarterfinal winner plays the lowest-seeded quarterfinal winner, and the second-highest seeded quarterfinal winner plays the third-highest seeded quarterfinal winner.
And one final thing:
Add a 15-minute clock to overtime for all regular-season overtime games (but keep the same overtime rules otherwise) - and if, at the end of that 15 minutes, the game had not been decided by then, the game is over - including if the score is tied after the 15 minutes, in which case the game ends in a tie - the idea being that a few games every year would actually end in a tie, and this would make the teams easier to rank, so that if one team finishes 10-2 while another team finishes 9-2-1, it becomes uncontroversial as to which one of them should get the 12th seed in the national championship tournament and which one should go to one of the other bowl games, that would continue to exist (this will also help eliminate this lame business of 6-6 teams going to bowl games, since in most years anyway there would be enough 6-5-1 teams to fill those last spots instead).

Easiest soulution:
Best 8 teams in a playoff (Rose, Sugar, Fiesta, Orange)
2 New National Semis
Then a national championship game.
The only issue I have is that I would like to reward conference champions of major conferences. So possibly give automatic bids to a team that wins a conference championship game (not regular season title - sorry Big12). Automatic bids to Pac12, Big10, ACC, SEC and 4 at-large.

The reason the number of teams must be 12 and not 8 - and to give the better teams home-field advantage - is because it simply isn't fair to put some team that went undefeated and blew everybody they played out by 30 or more points on a equal footing with some team that had two losses.
Thus the need for first-round byes and home field in the first two rounds.
